I think the creators have made some attempts to make the skins a little more realistic. That is at least when I look at Selina's DCAU-costume. For example in BTAS, the costume was solid grey while it isn't here. This can be seen when zoomed in.
But I agree with you - the cartoon design doesn't fit here. Unless the player has the imagination that the cartoon characters have traveled from another Earth in the DC Multiverse. Or if Rocksteady gets the strange idea of letting the player play through Arkham City's story mode - in classic DCAU-style! What do you think?
